It is just anti-Microsoft bias, or have they used it and got infected or had their identity stolen anyway? Or in comparison to some other free or paid anti-malware software, is MSE flawed or lacking in certain critical areas? Does it have rootkit protection? Few people on these boards recommend MSE. How bad or good do you think it is?

Because MSE is a VERY basic protection and it gives a false sense of protection. In general, companies that release “anti-virus” or security software and they aren’t companies whose main focus is computer security tend to release software that doesn’t work very well or offer much protection. MSE catches only the very blatant stuff (and sometimes not even that) and it is annoying. It asks every time a program tries to access the internet (which COULD be useful), but tends to just be annoying. You are much better off with a software that came from an actual computer security anti-virus company.
